How can you make sure that the Spanish punctuation marks will appear "embedded" in the text when you are trying to self-publish through the print-on-demand option. I understand that just by setting the Spanish language into your own computer does not work when you submit the manuscript. Is it a special software that does this?

It is dependent upon the application you are using. You will need to specify what application you are using to get help here. If you are doing this via the Internet, most likely your browser is unicode capable, and you shouldn’t have to worry about it, unless the person who made what you are tring to print didn’t know what they were doing.
